I have my engine on the mounts and seated with the tranny, but I'm getting lost looking at the whole picture in the car. I know I need a shop manual but could anyone give me a basic step-by-step to getting it running again? It's a '66 Valiant with a 225 and A-904 tranny.

Not totally sure what you mean but I just pulled and dropped a motor. First thing is to make sure ALL the accessories are in place. Water Pump, Oil Pump, Ignition Coil, Alternator, radiator, fan, power steering if equipped.

Next hook up the electrical. You have the battery, voltage regulator, ignition coil, alternator, electronic ignition if equipped.

Spark Plugs.

I've been running into issues with the wiring. The previous owner was one of those "I'll just make it work" types so there are extra wires from the alternator, coil, and starter relay now. I'm thinking about just buying a new engine harness.

Chapter 8 covers the electrical section with the Valiant diagrams near the end of the chapter.

To me, there's not much to these (I have two 1966 cars) so I made my own harnesses updated with electronic voltage regulator and ignition. If you're not comfortable with doing this yourself, I think you can order a harness with these upgrades built in but I think there's no better way to learn this stuff other than just doing it.
