I am going to swap a set of rockers from a spare head to a junkyard engine I just got. Do I need to back off all the adjusters before I torqued down the shaft?

Nope. You will be relashing the valves anyway. Just make sure you get the rocker arm shaft oiling holes oriented correctly. They should be angled down towards the head.

I've got the second set of rockers cleaned. I have a question. The inside of the shaft has some sludge but not too bad. Should I leave it alone or try cleaning?
