I bought a motor that was in a 67-69 Dart (can't remember the exact year, just the body style) into a 67 Valiant. I have the motor in and the engine to transmission bolts tight. The motor sits snug against the tranny and the two dowel pins are in the correct spots. When I'm under the car with the dust plate off the transmission, the flex plate is about 1/2" off the fly wheel. I put one of the small bolts in and snugged the plate up to the fly wheel. Turned the motor by hand to bring the next leg of the flex plate around and it doesn't quite line up with the fly wheel now.

My questions are, is there a certain way the flex plate should be attached to the fly wheel? As in certain holes line up with certain holes? Also is it normal to have that 1/2" gap after the motor has been snugged up to the tranny?

I'd be SURE the torque converter is properly seated into the transmission input shaft... many times you THINK it's in OK only to find that you can't bolt up the flexplate.

Pull the trans out and make sure that converter is in all the way.

sounds like old crank register against new style converter. (67-down, 68+)
You can put the newer eng in with older converter but NOT the other way. Been there tried that.

Is this a manual or auto, the converter should pull to the flex plate not the other way.

The flex plate and the converter will only bolt up to each other in one position, one of the ears on the flex plat is offset allitle. I always mark it before i put it in the car. 1/2 inch to pull it back to the flex plate sounds like alot should be aroud 3/8 inch but you got a bolt to grab and pull it to the plate right? might just need to get the converter to match up with all the holes and you should be good.

P.S. Use locktight on the converter bolts or you will be back asking about rod knock.

The converter bolt pattern anly aligns one way.
There is a small index hole on the flex plate, near the crank bolts. When aligned correctly, this hole is 180 degrees away from the convert's drain plug. (see the FSM)

Sometimes, the converter just needs to be pulled forward a bit, to seat it into the back of the crank.
I use the end of my box wrench to slip-in an hook some ring gear teeth and pull the unit forward, as I wiggle / rotate the converter side to side and pull forward.
