(1) make sure the torque converter is fully seated on the input shaft.
(2) loosen the bolts you have installed
(3) try and move the engine and trans closer together
(4) make sure you are getting the locating dowels in the right holes

Whichever ones line up. When I install an engine or trans I always push the torque converter back as far as it will go to give me the most maneuverability. Then I push and pull until I can get on bolt started in the right hole. I get that bolt threaded in place but I leave it loose. I then get the dowels in their locating pockets and get another bolt started. If the dowels are good and both bolts are in the right place,I start all the other bolts then tighten it all down.

You might try cutting the heads off two bolts that you put in the block (don't forget to cut screwdriver slots on the end you cut the heads off). You then can see where your bolts lineup the dowels will lineup, you put in at least 2 bolts then using screwdriver remove the cut off bolts.

Assuming no torque converter / dowel issues...

I've used long pin punches or screw drivers put all the way through a bolt hole... you can kinda pull one way or the other to align things and get the nearest bolt started.
