How different is the floor shift linkage/shift lever set up of a '61 Lancer and the set up in the early Valiants? The transmissions are the same, but would the Lancer set-up fit properly in a Valiant?

The 61 Lancer with the 170 engine and the 61 Valiant (only offered with 170) show all the same parts in my books in the shift linkage for the
3 speed manual.

The 61 Lancer with the 225 has one different part - the 1st and reverse shift rod.

I don't think the floor shifter was available on the '62 valiant (which is why i had to cut a hole in the floor of mine. :D )

This is a "doable" and worth-while swap.
You will have to cut a large hole in the floor.
You will have to use the OD 4-speed bellhousing and make a special pivot bracket to keep the clutch "bellcrank" in the correct position.
You will need a special speedo cable assembly (1966 A-body)
You will need a slip-in type driveshaft that will most likely need to be shortened.
